It sounds like that program had some unintended results. It's hard to say exactly what effect that had, so I would recommend uninstalling Google Chrome and your flash player, then re-installing both. That should get you back to where you were before you ran the cleaner.
You want to be careful with those PC cleaner programs. Often times they "clean" things that don't need to be cleaned or, as in this case, they end up having an unwanted effect on your system.
The only thing you need to keep clean for this game are your caches and that only needs to be done once in a while (usually after a product update). Try to stay away from those cleaners if you can.
